I suggest you ...

After addigin the auditting framework BiXpress screws up the diagram layouts.

After the audtting framework is applied, how about iterating through all of the data flows and resetting them to use Format->Auto Layout -> Diagram or do something... they look like spaghetti after your done.

        The lack of this capability REALLY adds overhead to the process, and dramatically reduces its value of this otherwise flagship feature.

        It means you need to open each package & each data flow to do Autoformat (or similar). Otherwise the Operations staff will see a mess. Which leads to PragmaticWorks products being criticized as unprofessional.
        Opening each package & reformatting can take hours / days if you have a few hundred packages each with many data flows. It also moves the activity from being an Operations monitoring task to being a development activity. This results in a complete testing & release cycle.

        It still reorganizes the data flow, if you have comments then they are all misaligned, should at least have an option to disable auto-layout and let us organize the auditing framework objects

        Agree. The diagrams are a total mess and unusable, especially when using SQL Server 2012 (SSDT) with sequence containers.
